▶Abctract
Gene regulatory networks (GRNs) are responsible for the control of gene expression throughout the genome and in every biological process, and consist of interactions between regulatory molecules. In order to achieve a “causal” explanation for biological functions in biology, we must understand the control of genome activity at the GRN level. We view that understanding the logic and function of GRNs is fundamental to biology, comparable in importance to the laws of inheritance and the central dogma of molecular biology. However, at present, only few GRNs have been experimentally explored, and this field is only in its early beginnings. Here, I will describe the need for GRN science and our attempt to integrate Big Data science to uncover the gene regulatory modules and transcription factor partners regulating vertebrate (Xenopus) endoderm development. Specifically, we have performed and collected 112 RNA-seq datasets and 58 ChIP-seq, ATAC-seq and DNase-seq datasets. Then, we have applied Self-Organizing Map (SOM) analysis to create gene-centric interactions within the Xenopus embryonic interactome graph linking TF inputs and target gene expression outputs, generating thousands of genomic links. Many of these predicated interactions were confirmed in vivo, suggesting a new approach to build a gene regulatory network (GRN).
