                  *Abctract
                 Recent technological developments for single-cell RNA sequencing have provided deep insight into the functional diversity of cells within a tissue in diverse fields of biology over the past five years. These include: 1) classifying cell types in neuronal or immune cells using an unbiased genome-wide approach, 2) tracking cell lineages during organogenesis, 3) profiling the transcriptome of single cells for embryogenesis and microbial species, in which the amount of input material is a limiting factor, and 4) dissecting intra-tumour heterogeneity that plays an important role in cancer diagnosis and prognosis. Despite the exponential increase in the amount of single-cell data, the computational tools necessary to achieve robust biological findings are still either undeveloped or in their infancy. Here we present a computational approach to 1) identify genes with a higher degree of variation than expected by chance across cells, 2) model the kinetics of stochastic gene expression, and 3) distinguish genuine stochastic allele-specific expression from technical artefacts. We demonstrate the power of this approach using mouse embryonic stem cells as a model system. This reveals the degree of heterogeneity in gene expression levels between cells collected from mouse embryonic stem cells cultured in different conditions and the extent of interactions between chromatin status and stochasticity in gene expression.
